Book excerpt: Recent advances in stem cell and developmental biology have great implications for treating many devastating diseases, such as Parkinson's disease, diabetes, liver failure, and cancer via cell-based therapy and/or by stimulation of tissue regeneration in vivo . However, a number of obstacles must be overcome before we can fully harness their immense therapeutic potentials in mammalian regeneration. This requires a better understanding of the signaling pathways that control cell fate and an improved ability to manipulate stem cell proliferation and differentiation. Therefore we have developed various functional genomic technologies (including combinatorial technologies, genome-wide gene knock-in and knock-out technologies using arrayed cDNA and siRNA libraries, and high throughput phenotypic cell-based screens) to identify small molecules and genes that can permit precise regulation of stem cell fate in a wide variety of systems including pluripotent embryonic stem cells and adult neural stem cells.

Book excerpt: The central dogma of molecular biology states that cellular regulation on a most basic level is carried out by the process of DNA transcription to mRNA, which is then translated to protein. In addition to representing key pieces of cellular machinery responsible for genetic function in higher organisms, one may also view these as dynamic and malleable tools for evaluating disease and biological models on a genome-wide approach. Presented herein is a triumvirate of projects that bridge the interface of functional genomics on a DNA, RNA and protein level and basic biology. Chapter 1 discusses the DNA profiling of the Runx3 tumor suppressor employing a gastric cancer cellular model system. Expression analysis of downregulated genes in the presence of reconstituted Runx3 provided key insights into the molecular pathways silenced by this gene. Chapter 2 details the design and high-throughput construction of a novel shDNA library (vector-based RNAi) targeting the murine kinome and its use in a loss-of-function screen to identify putative kinase regulators of osteocyte formation. Lastly, Chapter 3 illustrates a successful application of protein-based immunoprecipitation/mass spectroscopy (IPMS) to identify a novel binding partner, Pontin52, of the hematopoietic stem cell regulator and oncogene Bmi1. Gene-specific knockdown of both targets incurred cancer-cell specific apoptosis. In all three cases, a broad initial approach allowed us to hone in on key genes of interest that would otherwise have been difficult to pinpoint, which facilitated further characterizations of their respective biological roles in the three systems described.

Functional genomics attempts to make use of the vast wealth of data from "-omics" screens and projects to describe gene and protein functions and interactions. A February 2020 workshop was held to determine research needs to advance the field of functional genomics over the next 10-20 years. Speakers and participants discussed goals, strategies, and technical needs to allow functional genomics to contribute to the advancement of basic knowledge and its applications that would benefit society. This publication summarizes the presentations and discussions from the workshop.

Here, I used these seminal technological advancements in biology as novel approaches to establish phenotype-genotype connections in neurological disorders. Functional genomics aims to integrate high throughput genomic and transcriptomic data to understand the biological function of genetic variation. This dissertation is split into two parts presenting divergent functional genomics approaches to understand two neurological disorders: whole-genome sequencing in Alzheimer's disease and induced pluripotent stem cell modeling of Williams syndrome.
