Book excerpt: Microbial communities in marine coastal sediment provide ecosystem services by driving essential processes including biogeochemical cycles, organic matter and pollutant degradation. In the land-sea continuum, we hypothesize that the microbial community structure and function inhabiting marine coastal ecosystems are influenced by soil runoff they receive. In order to verify the hypothesis, an experimental ecology approach was set up mimicking soil runoff within hydrocarbon (HC) contaminated land-sea continuum in microcosms. The community diversity analysis provided evidences of community coalescence (i.e. mixing of entire communities and their surrounding environments) when marine coastal sediments receive terrigenous inputs via soil runoff. The functional potential of sediment microbial communities and the removal of HC were unchanged by the terrigenous inputs. The gene variants (GVs) composition and the co-occurrence network of sediment microbial communities receiving soil runoff were modified. However, GVs encode the same function found in sediment microbial communities not influenced by soil runoff, revealing functional redundancy. Amplicon sequence variants (ASVs) and GVs were specifically associated to sediment receiving terrigenous inputs, and thus identified as indicators of community coalescence. Soil runoff was demonstrated as a plasmid reservoir, suggesting possible horizontal gene transfer mediated by plasmid during coalescence event. Our results show that community coalescence play crucial role in the organization of microbial communities in marine coastal sediment. Better understanding the coalescence mechanisms will provide useful information for the monitoring and management of coastal environment affected by human land-based activities.

Book excerpt: Dams or barriers are among the most significant anthropogenic threats to global freshwater ecosystems, although they provide invaluable services for shipping, hydropower generation, flood protection, and storage of drinking and irrigation water. River fragmentations due to dams and barriers lead the aquatic landscape into isolated river sections, resulting in hydromorphological discontinuities along longitudinal or lateral gradients. Fragmented river habitats are unstable. They experience uncertain disturbances in both time and space with random and complex hydrological and environmental processes, such as water flow, particulate matter sedimentation, reservoir regulation, and terrestrial input. The diversity, composition, functionality, and activity of microbial communities are important indicators of river ecosystem functions and services. Yet, river fragmentations are likely to disrupt and reconstruct microbial communities, redirecting the patterns of biogeochemical cycles of biogenic elements. Methodology, such as mathematical models, is still limited to describing and elucidating microbial processes under changing hydrological environments in the fragmented rivers. Thus, how do the riverine microbial communities and ecosystem functions respond to the fragmentation in rivers? This Research Topic represents a collective focus on microbial ecology, functional diversity, and new microbial modeling in fragmented rivers. We wish to present new findings in community assembly mechanisms, biotic interactions, functional diversity, and ecosystem functioning responses to the river fragmentations. New perspectives will also provide us with deep insights into the ecological effects of river fragmentation. This Research Topic aims to present the original research articles and reviews to provide new findings on microbial diversity and ecosystem functioning in fragmented rivers worldwide. We welcome original research, reviews, mini-reviews, opinions, methods, hypotheses and theories, and perspectives. The directions include but are not limited to the following aspects: - The continuum of the microbial community in responses to dams or barriers. - Novel microbial community assembly mechanisms, functional traits, and biotic interactions in fragmented rivers at local, regional, and global scales. - Functional genes, functional groups, and functional diversity in driving biogenic element cycles. - Mathematical modeling in aquatic microbial ecology.

Book excerpt: Continental shelves located along eastern boundary currents occupy relatively small volumes of the world's oceans, yet are responsible for a large proportion of global primary production. The Oregon coast is among these ecosystems. Recent analyses of dissolved oxygen at shallow depths in the water column has suggested increasing episodes of hypoxia and anoxia, events that are detrimental to larger macro-faunal species. Microbial communities, however, are metabolically diverse, capable of utilizing alternative electron donors and acceptors, and can withstand transient periods of low dissolved oxygen. Understanding the phylogenetic and metabolic diversity of microorganisms in these environments is important for assessing the impact hypoxic events have on local and global biogeochemistry. Several molecular ecology tools were used to answer questions about the distribution patterns and activities of microorganisms residing along the coast of Oregon in this dissertation. Ribosomal rRNA fingerprinting and sequence analyses of samples collected during 2007-2008 suggested that bacterial community structure was not substantially influenced by changes in dissolved oxygen. However, substantial depth dependent changes were observed, with samples collected in the bottom boundary layer (BBL) displaying significant differences from those collected in the surface layer. Phylogenetic analyses of bacterial rRNA genes revealed novel phylotypes associated with this area of the water column, including groups with close evolutionary relationships to putative or characterized sulfur oxidizing bacteria (SOB). Analysis of metagenomes and metatranscriptomes collected during 2009 suggested increasing abundances of chemolithoautrophic organisms and their activities in the BBL. Thaumarchaea displayed significant depth dependent increases during the summer, and were detected at maximal frequencies during periods of hypoxia, suggesting that nitrification maybe influenced by local changes in dissolved oxygen. Metagenomic analysis of samples collected from 2010 revealed substantial variability in the metabolic potential of the microbial communities from different water masses. Samples collected during the spring, prior to upwelling clustered independently of those collected during the summer, during a period of upwelling, and did not display any clear stratification. Samples collected during the summer did cluster based on depth, consistent with previous observations, and increases in the relative abundances of chemolithotrophic gene suites were observed in the BBL during stratified conditions, suggesting that the metabolic potential for these processes is a repeatable feature along the Oregon coast. Overall, these observations suggest that depth impacts microbial community diversity, metabolic potential, and transcriptional activity in shallow areas of the Northeast Pacific Ocean. The increase in lithotrophic genes and transcripts in the BBL suggests that this microbial community includes many organisms that are able to use inorganic electron donors for respiration. We speculate that the dissolved organic material in the BBL is semi-labile and not available for immediate oxidation, favoring the growth for microorganisms that are able to use alternative electron donors.

Book excerpt: Beginning with the germ theory of disease in the 19th century and extending through most of the 20th century, microbes were believed to live their lives as solitary, unicellular, disease-causing organisms . This perception stemmed from the focus of most investigators on organisms that could be grown in the laboratory as cellular monocultures, often dispersed in liquid, and under ambient conditions of temperature, lighting, and humidity. Most such inquiries were designed to identify microbial pathogens by satisfying Koch's postulates.3 This pathogen-centric approach to the study of microorganisms produced a metaphorical "war" against these microbial invaders waged with antibiotic therapies, while simultaneously obscuring the dynamic relationships that exist among and between host organisms and their associated microorganisms-only a tiny fraction of which act as pathogens. Despite their obvious importance, very little is actually known about the processes and factors that influence the assembly, function, and stability of microbial communities. Gaining this knowledge will require a seismic shift away from the study of individual microbes in isolation to inquiries into the nature of diverse and often complex microbial communities, the forces that shape them, and their relationships with other communities and organisms, including their multicellular hosts. On March 6 and 7, 2012, the Institute of Medicine's (IOM's) Forum on Microbial Threats hosted a public workshop to explore the emerging science of the "social biology" of microbial communities. Workshop presentations and discussions embraced a wide spectrum of topics, experimental systems, and theoretical perspectives representative of the current, multifaceted exploration of the microbial frontier. Participants discussed ecological, evolutionary, and genetic factors contributing to the assembly, function, and stability of microbial communities; how microbial communities adapt and respond to environmental stimuli; theoretical and experimental approaches to advance this nascent field; and potential applications of knowledge gained from the study of microbial communities for the improvement of human, animal, plant, and ecosystem health and toward a deeper understanding of microbial diversity and evolution.
